Experimental Process

Microarray analysis was used to detect genes differentially regulated by a factor of at least 3.5-fold between wild-type and mogR mutants. EMSA was performed on the putative promoter regions of several flagellar motility genes (lmo0675, cheY, lmo0703, lmo0723, and lmo1699). Supershifted DNA complexes were observed in the five DNA probes, suggestive of multiple MogR binding sites. DNAse footprinting and EMSA with multiple-sized promoter fragments on flaA revealed that MogR binds three distinct sites. The promoter regions on which EMSA had been done were used for motif discovery with MEME. On flaA, EMSA coupled with directed mutagenesis established the TTTT-N5-AAAA motif. A consensus search on the genome revealed another candidate regulated gene induced in mogR mutant (lmo1266)
